Have you looked at FloatCanvas:

It doesn't have anything built-in for doing the 
boxes-with-lines-connecting-them thing, but it has eveything to need to 
build that -- if you want something fairly custom it may be a good bet.

get the SVN version, and be sure to check out all teh samples in Demos 
-- there's some stuff there to get you started. Also take a look at the 
mailing list archives, this kind of thing has been discussed.

pyGEF is worth a look too.
