I don't know if this helps but I just downloaded and tried this app -
clicking the window decoration close (x) worked for me. I'm using the
latest beryl at Debian Beryl Repository
( http://debian.beryl-project.org/ ), Beryl 0.2.0~0beryl1.

NOT using nvidia.
Using AIGLX.
Using Gnome.
Using Debian unstable (not latest).

Maybe this is an Ubuntu problem?
